Do you have in the EEPROM config for either Pi? If you do wake on GPIO3 will not work.
Same applies if you haveFurther, wake on GPIO3 is independent of the OS. I'd expect it to function even without boot media present. Subject to the above, of course.
I'm primarily a command line (and remote X server) user but from what I recall a shutdown dialog is what I'd expect in a default RPiOS Trixie Desktop. Press the button a second time to shut it down. IIRC there are several threads on here about changing that.
