If your keyboard doesn't work in the shell prompt how are you launching those commands/applications?
Are you running those on the console or via some other method?
I'd expect a directly connected keyboard to function only on the "real" console (/dev/tty1 etc) with unmodified applications. It certainly won't have any impact to a shell or application running over ssh (from a client), over serial, or on any VT except the currently selected one.
If you're using something other than an HDMI or composite video screen disconnect it and see if the behaviour is reproducible over HDMI/CVBS.
