Reroute the traces on your board and mount the Pi upside down?
I agree mount the pi upside down.
This is literally the same as mounting the custom board on top.

No, it really isn't.

If you mount the Pi upside down the top side of the Pi will be facing the top side of the custom board. If the custom board has no components on it's bottom side the combination then has a more stable base than with the Pi underneath it. OP has stated the board is physically larger than the Pi.
